i have a mac and my plan is to use a mempory card reader / writer to transfer stuff onto my smc will this work?

Yes,
However you will have to ake sure the SMC has been formatted correctly (I think as FAT12)

Some advice:

I think they come pre-formatted; just create these folders:

GPSYS
GPMM
GPETC
GAME
MP3

hhmm, I dont think you need the MP3 folder, but it Takes up No Space if u just put it in anyway to make sure

Is there a program (for Windows XP) that lets you format SM cards through a reader/writer with full options over cluster size and file system?

I ask because when I format using windows alone I get very few options and don't want to rely on PC-Link or Slubman's firmware.

Just put all .fxe files in GPMM, for the rest, usually there'll be a readme if files need to go somewhere else.

As for formatting using a cardreader, that doesn't work with my reader... When I do, the GP wont read it. When I format with the GP the cardreader can read/write to it but at a hellishly slow pace (so I usually end up using phodrive which is way faster even though the reader is usb2.0). So not all cardreaders work as well I guess.

I still haven't got my BLU (bastards, see other threads) yet, so bear with me, but is it ok to put the fxe's in subdirectories like ->

GPMM
->EMU
--->snes.fxe
--->sms.fxe
->HOMEBREW
--->drummer.fxe
--->smashgp.fxe
->APPS
--->pclink.fxe

These are just examples, ok. But would it cause problems?
