Converting Anime

I have some anime episodes I want to convert to a format my GP2X understands. Converting the audio and video is working now (after 2 hours of swearing). The only problem is that none of the packages I've tried, embed the subtitles that are embedded in the MKV wrapper. I've tried VLC, Mediacoder and avidemux.
Which software or setting does the trick?
 
If you were using windows, I would have just told you to first open your original video with VirtualDub or VirtualDubMod (I prefer VDM) and demux the subtitle stream in order to get out an external .srt file. Then you should be able to get it working with an avisynth script if I remember it right.

I don't know for linux, I still use windows for all my videoediting needs. :(

But avisynth should be working on linux: http://sourceforge.net/projects/avisynth-linux/
So you need to find an alternative to virtualdub that lets you demux the subtitle stream.
